After reuniting with the X-Men, Xavier fought the psychic villain the Shadow King and had his spine shattered, returning him to his paralyzed state. He ends up reversing the process and Xavier loses the ability to walk just a few issues later.

One of these mutants turned out to be Xavier — however, in the process, the Scarlet Witch also gave Xavier back the use of his legs so he could feel the pain of being denied his mutant senses despite being physically able bodied. Despite these miraculous recoveries, Xavier continued to be plagued by terrible injuries. He got shot in the head by Bishop, causing him to fall into a coma and awaken partially amnesic.

He recovered from these injuries, only to die in a battle with Cyclops during the Avengers vs. X-Men storyline. Even after this, his body continued to be horribly abused, particularly when his brain was removed and fused to the Red Skull.

Naturally, death proved to be barely an inconvenience for Xavier — who survived in an astral form within the grip of the Shadow King. He escapes from this prison and gets a new body — not a cloned one this time, but the body of a man named Fantomex. Taking to wearing a Cerebro helmet and apparently recovering his regular body , Xavier goes on to lead mutants on the sovereign nation state of Krakoa, until a team of assassins drops in and assassinates him.

IMHO he had it coming. Xavier was later possessed by the alien race the Brood and mutated into a Brood Queen. The X Men restore him using a clone body created using tissue samples.

This new body has fully-working legs, but he gets psychosomatic pain whenever he tries to walk, due to years previously spent using his powers to keep the pain of his paralysis at bay. Eventually, he overcomes this difficulty and occasionally joins the X-Men in the field.

Soon afterward during a battle with the Shadow King Xavier is rendered to a wheelchair once more. Years later Xavier is given the ability to walk again, by a mutant called Xorn who comes to the institute.

Xorn later reveals that he is Magneto in disguise he is not, he is actually a deranged alien who believes he is Magneto and he didn't heal Xavier, he was keeping him able to walk by controlling metal nanobots in his bloodstream and once he stopped trying, Xavier was once again rendered to a wheelchair. Fake Magneto is later decapitated by Wolverine. On the latest occasion, Scarlett Witch rewrites history, a world where Xavier is supposedly dead, was created.

Editing the question to concentrate on the one aspect that the linked questions don't answer — Shisa. One does not simply understand what the f— is going on with continuity in the X-Men movies. I don't think this is a duplicate of the other questions, because it's dealing with his lack of mobility in essentially a "fresh" body, not why is he alive. In the books it was eventually implied that the reality from the DoFP story arc might have taken place in the future of Earth not the prime reality of Earth Show 7 more comments.

It's also possible that when he transferred himself into the body, since the brother was like a complete blank slate it was as if he just copied himself into that body including all physical maladies.

Not necessarily exactly the same: the psychosomatic part comes from the comics, whereas the 'can walk but just too painful' part comes from X-Men:DoFP.

I don't think comics continuity can be taken as an answer to movies unless explicitly true in the movies continuity too. For the 'can walk too painful' thing from DoFP, do you have a reference?
